Is Tartar vs. Tatar similar to Uighur vs. Uyghur?

Perhaps. :) I don't know much about Uyghur.

Wikipedia has a lot on the name: http://en.wikipedia.org/wiki/Tatar#Name

In short, the name Tartar comes from folk etymology. It was similar to Tartar in Greek mythology. :)

Wikipedia says “Tartar” is used only in historical context, to refer to монголо-татарское иго.

But I've seen an article in Moscow Times where the Russian journalists used the word “Tartar”. So I think both variants are acceptable.
